Any way to use these with Lithium Lifepo4 cells with M6 size terminals?

The Internet half whole size is the size of the red bushing going through the metal wall to insulate it from the metal that the 2 terminals on each side will fit your 4 mm cable

Can i attach my factory (2017 coyote 5.0) neg/pos terminals directly to these to pass thru firewall to my trunk mounted battery?

As long as the cables have a 3/8" lug on them you can use this part to pass the power to your new battery location in the trunk.
