The only problem I had is that when I had both controllers plugged in at the same time, the button assignments kept getting mixed up and games were unplayable because the buttons didn't do what they were supposed to, even though I set them up correctly in the Retropie control configuration menu; I tried configuring them many times, always with the same results. I finally realized that both controllers had to have their buttons wired to their respective USB boards in exactly the same way; after I disconnected the buttons from the USB board in one of the controllers and re-connected them in the same way as the other controller, I could then use both controllers simultaneously with no problems.
