Set your system eq or tone controls to flat, turn off any loudness setting, bass boost on the amp should not be needed if everything is setup correctly, adjust your gains with the amount of overlap you want, not all music is recorded at 0db, it may be -5 on one song and -10 on another, a good starting point is -5 on your mids and highs and -10 on the sub. You also will need to setup your crossovers correctly, get the cc1 for that, for EQ'ing the system you need a RTA for that, the goal is to get each frequency at the same level or flat

Will this work if your deck doesnt have a cd player to use the disk on?

Download any tone app, i use PA Tone and set the app the 40hz/1kHz and play through stereo normally like you would any other song, and the dd1 will pick up the frequency when the app is set correctly. Its super easy.

If you set your eq to flat and you achieve distortion free music, then how do you readjust the eq to your liking without clipping ?

Set everything flat and find the maximum volume without distortion for each part. Start with your headunit volume and finish with amps gain. Once you find max volume for the headunit use that to set the next part (either line driver, eq, or amp gains). Continue until you are done. Then if you want to use eq you will have to use only negative eq. Or you will have to turn down the gains so that any positive eq doesn't make your headunit / line driver clip. Adding eq can make you clip. For the vast majority of line drivers and headunits any positive eq will make the signal stronger and clip if you didn't have any spare room. This is why if you must have precisely every part of your system on max volume/gains then you should only use negative eq.
